I'm a gay man, and I have been to the Boiler Room. Personally, it makes no difference to me if there are ftm bois there. Having said that, I've experienced the similar reactions when visiting lesbian bars along Houston Street. But you've always got to take note of those who are cool with it. Unfortunately, it's the ones that make the most noise that gets noticed.
