Professor Pat Pending* Dilemma

I've been doing on designs for a new project in work which may result in a patent; however, it's been going on for long enough that the initial drawings, descriptions and so on are in my old name, pre transition. If we do apply for a patent, and it gets challenged by our competitors, these documents might have to come out into the open and would be available to them, which is not something I'm happy about.

Does anyone have any thoughts/comments/personal experience about this?
